I think you might have to place the marginal notes manually. But if you do them as anchored objects and take care what text you anchor them to, I think you might be able to make an ebook with them in place.

You might also take a look at the Side Heads plug-in from in-tools: http://in-tools.com/products/p…..ide-heads/
They have several long-document solutions that can help in these kinds of publications.

Tim Cole wrote a really interesting piece in his blog <http://blogs.adobe.com/indesignchannel/2007/11/anchored_frames_productivity_s.html> about shortcuts to place an anchored frame precisely in the margin for side notes. I used it successfully in a very long book that had footnotes and side notes.
